With jack_iodelay I have measured the latency of my audio interface, stopped jackd and restarted it through ardour GUI, which supports the manual input of the measured latency.

All fine, now the recorded track is in sync with the track in playback. The only disavantages is that, when you start jackd through the ardour interfaces all the settings in Studio Controls are ignored (including the bridge with pulseaudio).
